I want to run chkdsk to help clean up the hard drive. Will i have any
subsequent problems{lost or corrupt files for example} doing this?

CHKDSK is not a disk cleanup tool.
CHKDSK is used to locate and mark issues with your hard disk drive.
If you run CHKDSK and it finds issues - yes - you could lose data.
Of course - without running it - you might not know you have a problem until
you are completely unprepared and lose more.

You should make an extra backup (outside your normal periodic backup
schedule) and run CHKDSK and then DEFRAGMENT.
