Using the windows Aero theme with all visual effects on. My computer scores
5.9 across the board (except 5.7 in cpu and hard drive...) in Vista Experince
so I should be able to handle everything Vista throws at me.

My problem is that Vista turns off the Min/Max animation occasionally and I
have no idea why. I can go back in to performance>visual effects and see
that its still checked. Clicking apply again will restore the animations.

Specs:
Intel E8400 3GHZ
4GB RAM
eVGA 8800GT 512mb
Samsung Spinpoint T166

Some programs cause Aero to be turned off and that is probably what you
are experiencing. Some games and graphics programs are usual suspects.

Some of these set it up in Program Compatiability.

Turn Aero on and off easily.

Hmm, the only things I've been running are the following (Only installed
Vista 64-bit Ultimate 2 days ago):
Yahoo messenger 9 beta
Ventrilo
IE7
MS Word 2007
World of Warcraft
DivX Web Player

Thats it. If its a program thats inteferring, it seems to take a while to
shut down aero. Although it doesnt actually disable aero, just the
animation. I still have aero on (transparent glass windows and all that).

This issue is getting incredibly annoying. I thought I had found a fix
disabling the side bar but the problem reappeared an hour later with just the
same programs on.

Could be a driver problem too.... keep your eyes open for updates and
read info about current driver at maker's site.

Alright I tried updating to the latest nvidia betas and still the same thing.

I've checked the event log and I'm getting this:
The Desktop Window Manager was unable to start because composition was
disabled by a running application

and:

A request to disable the Desktop Window Manager was made by process (World
of Warcraft)

I noticed this probelm would occur when I alt tab a lot. After a while, it
will just stop animating.

However, I've seen this problem occur outside of WoW. Possibly during video
playback while surfing the web.

I would like a fix for this problem as it is quite annoying. I rather like
the animations and would like them to stay working.

Well its not just wow but going to sites like youtube disables it. This is
getting rather frustrating.
