I'm currently at a point to where I can upgrade mine and my wife's phones. I
initially got the phone service through a Verizon store in a larger down
about 30 miles from where I live. The town I live in has a small Verizon
store which is labled as " a retailer for verizon" Would there be any
disadvantage to using this store for the upgrade? Also, I have the option to
upgrade via the Verizon Website.

Yes, there probably will be. To use my new every two option at an actual
store would have worked out to owing nothing with the upgrade I did. At our
local "retailer" it would have worked out to $67. When I asked why the guy
said "we just can't offer the same deals". I ended up renewing and upgrading
my phone online (Via the verizon website). I didn't get the "mail in rebate"
but they had an "instant online" rebate that was actually less hassle. I
ended up with the phone for free as I would have in the actual store.
